Just bought a 97 fourtrak which has manual hubs on it, I also have a 94 one which has the auto hubs on her. the only difference between the two jeeps is the 97 has the turbo engine. Can I swap over the hubs from one jeep to the other or will this cause problems. Thanks
engine has nothing to do with
engine has nothing to do with the hubs type, there both independent suspension fourtraks yes- so will fit, but personally, stick with manual hubs.

4wd hubs
will be keeping the manual hubs as spares. If I was to leave the manual ones locked the whole time, would that cause any probs.

Stick with the auto hubs,
Stick with the auto hubs, just maintain them correctly, about 10 minutes per side, once a year.

My F20 had them when they first came out and by simply maintaining them they have gone 35 years without issue.
