There is a few rubber bungs

There is a few rubber bungs in the floorpan, and they can rust around them causing water to get in.

Or could be a rust hole in the inner sill

Yep. This happened to me 4

Yep. This happened to me 4 years ago. After heavy rainfall came to get in the car next morning and both passenger and drivers footwells had at least an inch of water each Sad

The fix was to have the windscreen reseated (As it was an aftermarket one) and the rubber strips that connect the panoramic glass and the windscreen resealed. As the water was coming from the seals which had started to perish/come away.
